Biodiesel - a mixed experience

I've been using biodiesel for the last 8 months now with mixed results.
I buy it from Enfuels in Thatcham who make it from reclaimed cooking oil - so no cncerns about using agricultural land or rainforests to fuel my driving.
In my car - a 2000 Audi A6 estate 1.9TDi - it's been absolutley fine. Funnily enough, today was the first time it didn't start first time. It runs well and I've had only about a 1% decline in MPG performance since switching to biodiesel.
However, my wife drives a 2004 Audi A3 2.0TDi Sport. We've twice tried it on biodiesel and both times it puts ourt more black smoke and doesn't start first time. She also noticed a slight decline in MPG performance.
I spoke to Enfuels and they can't think of a reason for the difference in performance and nor can I. I'd be interested in understanding why though, and if there's anything I can do to enable her to run on it too.
